Azumanga Daioh, High School Girls, Lucky Star, Clannad (maybe),
Akane-iro ni Somaru Saka, Bamboo Blade, Air TV (maybe), Kanon (+remake, maybe),
D.C. series (another maybe, but is so good), Moyashimon, Myself; Yourself,
Sola, School Days (lol), and maybe you'd like Suzumiya Haruhi no Yuutsu.

Short list, just ran through my mind for a bit.
The first three are good. I'd recommend Azu to anyone really though. :P

@Dangel-san: Clannad, Air, Kanon, Sola, and Suzumiya Haruhi actually involve some supernatural events which very significant to the plot.

hmm all i can think right now are
Byousoku 5 CM ---> the most realistic
Noir
School Rumble
Hikaru no Go
Myself Yourself
Strawberry Panic
True Tears
Koi Kaze
Nogizaka Haruka no Himitsu
Nodame Cantabile
Toradora
School Days

Honey & Clover
Hidamari Sketch
Ichigo Mashimaro
School days they said
Boys Be - good times -_-
Your Under Arrest - though its kind of futuristic at times
Initial D - maybe
Rec - short story
probably GTO - though Onizuka is not normal
Lucky Star
There probably a bunch of others I can't recall

@Raizo
you saw Koi Kaze. what was it like. does it have a some what 1990's atmosphere. I only got that idea from its ED theme.
and I have been curious.

@Bonta-san : it does have 90's atmosphere, the story is quite nice, emotionally complex i would say. I'm a bit disappointed with the ending but overal it's a good anime.

Slam Dunk
Lucky Star

@ raizo: I think hikaru no go is kinda supranatural...there's Sai, who is a ghost, isn't it?^^

@tepie-san: ah yeah i completely forgot about Sai lol. I should say Shion no Ou instead of Hikaru no Go xD

Sayonara Zetsubou Sensei should fit the category as well, i think

@Riazo
I got this habit of comparing songs to the anime. I guess I got another one added to my list. gonna find me that one.

Kareshi Kanojo no Jijou.

Yeah i agree with some that say Byousoku 5 CM...probably one of the most realistic animes out there. Others i can think of are:

Kiminozo (Kimi ga Nozomu Eien)
- realistic cause it shows what may happen if some dramatic/tragic moment happen to someone & the effects it has on the people close to them. Sometimes over the top in terms of dramatics, nonetheless the overall concept is realistic.

School Days
- some of the events that happen in the series can often be seen in reality. Teenage life is often littered with heartache, depression, peer pressure, love etc...& sometimes those who aren't able to handle these emotions end up doing things that are crazy. Like suicide or even murder....unfortunately it happens all to often in real life.

AIR, KANON, CLANNAD
- for the most part the concepts in these series are pretty realistic, although they do contain supernatural/fantasy elements the stories are believable. The concepts of reincarnation (AIR) for example people in reality believe that is possible.

There are more examples & some have already been mentioned but these i think are some of the most realistic.

I only can think of School Days right now. It's based on a teenager's life. Extremely realistic. ^^

Based on what you said (realistic storyline based on present day/historical ) I think Ruroni Kenshin (sorry if I misspelled it) was also based on japanese history during the meji (did i write it right?!) era...

Besides that, my guess would be, for animes that were based on historical 'facts' or in a sense 'real life' would be:

1. Basilisk
2. Black Lagoon
3. Le Chevalier D'Eon
4. Serei No Moribito
5. Kure-nai (well maybe I am wrong here)

A little correction in this case.

nnnnn: Le Chevalier d'Eon is in no shape, way, definition or form a non-supernatural anime. I mean, you have talking skulls, magic books and sex-changing siblings in it!

Realistic, huh... well, i think it's those:
Marmalade Boy(Although the quantity of people is kinda unnatural)
Welcome to NHK(No comments)
Lamune(Well, i think the timing of waking up from coma is unnatural)
Kiminozo(Dunno... looks natural enough to me)
Digi Charat Winter Garden(Well, if there are such people - it's natural)
Kokoro no Toshokan(I think it's kinda too peaceful, but it looks real)
Sketchbook ~full colors~(Dunno yet - only saw a small part)
Monster(Well... reminds me of some classic novel)
Saiunkoku Monogatari(Dunno yet)
Weiss Kreuz(I think the human's limit is slightly raised, but yet it looks real)
Canvas 2(... Damn loli main character...)
I'd like to say tohearts, but the robots are kinda...
