I generally quite like those, so trying to remember how many there are, so maybe someone can add more of them.

Tales of the World: Radiant Mythology("Tales of" series) - RPG
Namco x Capcom(a lot of Namco and Capcom games) - Strategy RPG
King of Fighters(It might be called a series of its own, but it includes older titles, like Fatal Fury or characters from Metal Slug) - Fighting
Cross Edge(A lot of NIS series games and several others) - Tactical RPG
Super Robot Wars(A lot of mecha games and anime) - Strategy RPG
Battle Moon Wars(Tsukihime, Melty Blood, Fate series and Kara no Kyoukai) - Strategy RPG... I think this one is doujin, but pretty serious one.
Warriors Orochi(Samurai Warriors and Dynasty Warriors) - Beat em up
Super Smash Bros(Several pretty much unrelated games) - Fighting
Dissidia Final Fantasy(Several final fantasy series) - Fighting, Action RPG

There are also several other doujin games, like Mugen, Eternal Fighter Zero, Pocket Kanon Air or Guardian Heroines, but let's skip them.

Marvel vs Capcom
X Men vs Street Fighter.
SNK vs Capcom.
Kingdom Hearts Series - Final Fantasy and Disney does count as a crossover.

Mostly crossover games tend to be fighting games and few RPG's or other genres.

Super Smash Bros. series is not a cross over if you ask me. It's a game made by Nintendo with Nintendo characters duking it out. It's a fighting game made by Nintendo, simply put. Their stories are not in Super Smash Bros. The only thing really relating is their powers and items from the games they are from.

lol Street Fighter immediately comes to mind, like everything they're making now is some sort of cross over.

I'd like to see a Dissidia game with the Fate/series' characters. A dream come true. T_T

Dangel, well... it's pretty different, but shares some similarities - there is a game Fate/Tiger colosseum.
Speaking of crossovers, I just thought Melty Blood is too, as it has Ryogi Shiki in it. Though if you decide it is a crossover with just one character from other story appearing - so is Fate/Extra (Aside from FSN universe some people from KnK appeared) and Shin Megami Tensei: Nocturne (It had a rather crappy version of Dante from DMC in it.
Oh, I remembered there is also a Magical Battle Arena, which is some kind of Dragonball-alike fighting game with flying magicians from different series: Nanoha, Slayers and Cardcaptor.

Tatsunoko vs Capcom
Marvel vs Capcom
Kingdom Hearts series
Dead or Alive 4 and 5
Professor Layton X Phoenix Wright
Shin Megami Tensei X Fire Emblem (Don't know if that counts, since it's on development now)
