I'm not sure, but it might be that the Neon means new, and Genesis is beginning, but I'm clueless about the Evangelion part.

Neon Genesis Evangelion is the english version of the greek version of the japanese name(our process of romanization), "Shin Seiki Evangelion".
"Shin" means new and "Evangelion" means gospel. "Seki" however has different meanings. It can mean "genesis", but in japanese the other meanings are "century", "animation", "spirit", or "vitality". The title "suggests a theme or premise of bearing a new vision of these [Old and New Testament] scriptures."

This difference can also be seen in the first episode, called "Angel Attack" in America, and "Shito Shuurai" in japan, which means "Apostle Approach".
